Maybe cut the seed open to see if there is a see if any seed weevil in there. Are there any signs of any grubs in the flesh at all? Do you know what cultivar it is? Is all the fruit on the tree affected like this?

Tharindu, I see you have the "best mango tree in the world" ...so it says at this link.. http://www.tjcmango.com/tjc-mango . At least it explains the interesting name, its nearly as good as the name of the Delta R2E2 mango of Australia :-)
I think it the problem is not pest or disease induced it must be nutrition related and probably under the description of internal fruit breakdown. Calcium deficiency is often associated with internal breakdown. Zinc and boron are also important for fruit quality. Nutrition is a complex thing and inter related, so you soil type also has a major effect. I have read that calcium uptake relies on boron, so you may have the calcium, but a boron deficiency may prevent the plant from getting it.
I'd suggest using a complete fertalizer post harvest with all trace elements, then in addition to this, apply zinc to the soil prior to flowering, (along with another application of a complete fertiliser), then during fruit set add boron and calcium (spray if possible).
